Naegi's bad luck also affects the people around him and counters any of their good luck (suggested in "Naegi Makoto's Worst Day Ever" in which a thief who had coasted by on consistently good luck his whole life suddenly had everything go wrong as soon as he encountered Naegi). It's also misleading and unpredictable in that something that initially appears unlucky leads to a chain of events that ultimately benefits Naegi.

Komaeda's luck seems pretty straight-forward in comparison, it's just always extreme levels.
