Well, it depends on what you mean by "naked." For full-frontal nudity, none comes to mind; but if you mean no armor nudity, then MH and the already mentioned Dark Souls are available.

In E.Y.E naked run is the only honorable option.

With reflex on the game basically suffers from same problem as MGS2, it's really easy to get out of trouble even if you allow yourself to be seen.
