In an attempt to 'rebel' against his "delusions" he ignored the threats, but actually got shot, meaning Tyrell was real then it is revealed that the blonde girl has been recruited by the dark army, presumably after her weird 'test' thing, and she agrees to help Tyrell look after the injured Elliot and continue their plan.

The plan was literally explained so I don't know how you missed it. I kinda don't remember it exactly, but something to do with malware that would break a computer to the point of it creating sparks, that would ignite gas that is being released into the building that stores all of the hard copies of E-Corp's information

i don't think they tried to imply tyrell wasn't real, they showed his picture on the fbi board a minute before that and all that taxi driver fiasco an episode before that, it was just an emphasis on how far gone elliot is.
