For example, people say the two scientist get lost - the data was uploaded to the ship, and those guys do not have data access to the ship.

There's this terribly woven in social commentary about a gay atheist biologist (who turns out to be a retard too). Another social commentary to believe in ideas that contradict evidence (even evidence found by your self).

most of those are explained in cut scenes, unfortunately the editing was almost as bad as suicide squad's for prometheus.
I had more of a problem with how the characters were written than with 'plot holes', you can feel lindelof's idiotic ideas about religion and autistic misunderstanding of human beings all through the script
