The SpongeBob episode first aired in 2001 and early airings had the scene intact. I highly doubt it had anything to do with this Beavis and Butthead incident. It wasn't because of 9/11 either since this was a month later.

If memory serves, it was initially edited for the dvd release and then made its way to tv airings later so I'm guessing the reason had something to do with that.
