I'm worried that they're not going to be able to provide sufficient plausibility for this "other" replacement scheme that the show has been hinting at over the last few episodes.

The level of incompetence for them to not realise what's going on is just not believable though. Even the least developed country on Earth keeps logs of people passing through immigration. If the replacements are for high-value people on our side they are obviously going to be flagged for surveillance at the border. If they're just replacing nobodies then what is the point of a sleeper agent to begin with?
