Because most of the CG used in anime is either the "background" to cut costs or in the case of full CG it tends to have fucked framerate or it's obviously a b-grade side production.

I don't mind 3D that looks like 2D, but holy shit watch the framerate.

For example in Sidonia, you could literally pinpoint the moment where the fps dropped massively.

If you want to see some really nice modern CG anime, watch Bubuki Buranki. The story and writing is crap but the animation is really well-done.

the problem is most japan 3DCG tries too hard to to imitate 2D. 9/10 times they fail miserably, and it makes the whole series look and feel wrong. 3DCG works great in anime whenever they just embrace it.

Most probably the author does not desire anime adaptation. I read somewhere that he said that Yotsuba is not suitable for anime media
