Branch B can still lead to him killing Zero (and Mikhail for that matter).

Ending E from the DoD3 Side-story (which is the canonical route to DoD 1) combines endings B and D. Brother One still is the last one standing, assumes his sister's identity, and goes on to form the Cult of the Watchers to honor One and Gabriel, with his descendants being the high priest/priestesses of the cult, all the way to Manah (his great-great-granddaughter) . Whether or not the events of Shi ni Itaru still happen are not known.

But if brother one is still alive and functional in branch D, that means the flower still lives through him and that Accord would have sealed off the branch.
