Raiden was an agent of the Patriots. He fucked up GW/Arsenal which Solidus's plan pretty much 100% relied on.

Raiden uploaded a virus into the GW core because he thought it would destroy arsenal gear but all it really did was erase the names of the 12 member of the 'Wise Men's Committee' which Solidus wanted so he could go out and kill them.
Solidus then figured out that there might be information about the Patriots in the nanomachines in Raiden's blood. However the Patriots are holding hostage the child of Olga and threaten to kill her if Raiden dies.
