The Mario & Luigi games, Yoshi's Island and the Party/Kart games are set in the "real" Mario Universe. The mainline games are movies/plays and the Paper Mario games are books in said universe.
The only universe where the Mario Bros. are exclusively heroes is the Paper Mario one, because it's fiction.
The Mario & Luigi games (and RPG) are the actual adventures (notice how Bowser's still a prince, Peach is still a Princess, the Mushroom Kingdom is a thing and adventures happen, but Bowser is never depicted as "evil", just a spoiled brat that is, at most, a rival to Mario & Luigi, while in the mainline games he's an actual threat. Super Mario Sunshine and Luigi's Mansion / Dark Moon also happen in the "real" timeline.)
