Every known form of hermaphroditism still only possess one set of functional genitalia, if I recall correctly. Same with people born with multiple penises and such. I don't know about which gender they identify with but I'd be willing to bet that 90% of the time they identify with whichever gender is the functional genitalia though. Can't prove that of course but I imagine the functional genitalia determines what hormones they produce and in what quantities.

On an interesting note having extra x and/or y chromosomes actually DOES cause flies to have more than 2 genders. The term 'intersex' was actually stolen from these extra fly genders 3 of which are named intersex, intermale and interfemale.

Also fungi have like 11 different genders, all of which behave differently when paired with another gender.

But functioning genitals don't strictly determine what hormones a person releases, that's determined partially by genitals partially but also by chromosomes, and it also varies heavilly person to person even in non intersex people.
