The flys are little surveillance drones so that watchers can keep track of what's going on in Westworld. When Dolores kills the fly she is basically sending a message to the watchers that says something along the lines of "Fuck you, do not mess with me".

It's clear as the show goes on that the hosts are truly and authentically annoyed when flys land on them, but that their programming prevents them from swatting at them. At the end it shows simply that Dolores no longer gives a fuck, probably because of the new code by Ford.

Programmers rollback her program thinking the shits been fixed but her slapping the fly represents merely the new bugged code is removed but the sentience programming remains.

Well yeah, they mentioned that the new erratic behaviours were caused by something Hopkins' character put in the code - the "reveries". He wouldn't have been properly surprised anyway; he knew where the weird shit was coming from no matter what. He knew the original lines were there and he probably knew the source of the odd behaviour.
