It's spelled out very clearly. George's editor actually figured out who Jon Snow's mother is after she read the book, before it even came out. There's a lot of hints, like Ned actually never lists Jon among his own children within his own thoughts. There's a moment in one of his last chapters where he lists all of his kids: Robb, Sansa, Arya, Bran, and Rickon. He's not the type to leave Jon out when he's thinking about the others. There's plenty more, the first book actually has the most hints out of all of them because he still intended the story to be a trilogy at that point.

He never counted Jon as part of his family. Not because he is not his son, but because he was a bastard. Just because he doesn't list Jon among his Trueborn Children doesn't mean he isn't his son.
