What if there are 2 levels of shrinkage? The first train shrinks you down to stage 1 which is the entire park operation. All operations inside and out at the facility are shrunk, so all scientists and the manufacturing factory. Within that the park itself is shrunk again, stage 2 which is entered via the shrink train (guests) or the shrink lift (workers). That gives 2 levels of redundancy to stop AI breaches.

wasn't this already foreshadowed when they thought one turned itself on and they had to go look for it, only to discover it was anthony hopkins reminiscing with one of his old host buddies? the fact that they thought one turned on by itself implies that its something that can happen. thus, its probably going to happen for real at some point in the show.
