The "moderates" some years ago were the Syrian branh of Al Quaeda. ISIS was the Iraqi branch. Since Syria was in complete and utter chasos they waltzed in and grabbed the easternmost desert areas, where the few own syrian oil facilities are. The rest is history.

As a result, the CIA in practice has a direct line to the president, and can sideline the DNI quite often.
Regarding Syria, the U.S. saw the potential for popular revolt and deemed it beneficial for itself and its allies. Flames were fueled, fires were fanned, and the revolution began. Over time, as the situation shifted and fueling the flames became less beneficial, the CIA would not or could not stop the tide it had created. The allies it greenlighted to fund rebels (Turkey, Saudi, Qatar, etc.) did not find their interests exactly the same as the U.S. I don't know if the CIA switched stances, but if it has it has had little effect. On the contrary, the U.S. shuffling its feet has caused the regional allies to shift towards funding more and more hardline islamists.
The Pentagon, on the other hand, could see Plan A was hopeless, so they initiated Plan B, the kurds. This plan however is useless if the U.S. and its allies can't arrive at a unified solution to pursue for Syria. (I think this is one of the things Putin and Assad played well by prioritizing moderate rebels as targets. They are trying to make sure the kurds are the only proxy option for the U.S., which will either cause them to give up or royally screw their relations with Turkey, a more important ally.)
